I know that coils like to do that at high rpm when they are failing... They will work fine at lower rpm, but as you put more load on them (rpm) they will cause a misfire... but i see you checked that. Also does sound like it could be a fueling problem... is the first '98 warmer yellow, I don't know the paint code as my subframe has been changed so the sticker is different

Having done both I would say that pulling both heads is a piece of cake compared to swapping engines. did u replace the head gasket with a new one?
